In order to fix a problem, there has to be a good description of the problem.
From reading your description I don't think there's much that the Mixcraft can do as you have not provided enough information.
Perhaps you could add a screen shot describing how the error occurred.

Another way would be to add a lane to the existing track then move the second clip to the new lane.
On the new lane, mute the second clip.

Then save as midi (first clip).
Unmute second clip, save as midi.

Might be worthwhile you downloading the demo and having a play if it interests you.

Personally I think a good eq with decent filters would work just as well - the TB Parametric Equalizer for example.

The ability to assign your own key combinations to the Mixcraft menu options - I've been using the Sound Tab a lot recently and being able to use my own key sequence instead of right clicking then Hide Details Area would have been handy.
