First suggestion, though not likely a fix- I would recommend updating Mixcraft. You are running an outdated build and there have been multiple bug fixes etc. since. Second suggestion. You might get better help from Ableton or Celemony I reckon.
I have never experienced anything like that with Melodyne while using Mixcraft. I assume by your description you are using Melodyne stand alone?
Maybe try Mixcraft for comparison.

I doubt file size is the issue, but I could be wrong. And an interleaved audio file should actually be somewhat smaller than two seperate mono files, all else being equal . Either way, normally track files arent that large, unless you have very long tracks or unnecessarily high sampling rates or som...

Again, velocity doesnt always equal volume. Depends on the instrument. In simple terms, depending on the instrument- it may just trigger different samples. IE: in some in some multi-layered sample instruments, a higher velocity data signal would have an effect on the timbre other than volume. Simple...

But I think that is a rarely used and perhaps instrument specific CC that you can generally ignore.
But I dont go that deep into MIDI. Its just not my thing.
