In theory you could add a new lane and record just automation into that new lane, just to make sure you don't accidentally overwrite original MIDI.
However, I can see the appeal of having the bounce happen in real time - honestly, this would go along great with Htos_Drol's #1 feature request

I'm assuming that this is referring to audio clips, but it could also apply for instrument tracks - if you set an audio track to have Instrument track 1 as its audio source, then you can effectively bounce only a portion of Instrument track 1 to a new clip by arming the audio track and recording only from measures X to Y, as opposed to bouncing measures 1 to Z and then having to go in and cut out everything but X to Y.
As for
having to have the bounce happen in real time, I think that may have to do with an affinity for analog workflow? It's not like someone could simply right click on an SSL console's channel strip and have it bounce to a new track in faster-than-real-time.
