To start with:
* Mixer connections to computer.
* Mixer connections to instrument being recorded.
* Sound device selected in the DAW.
* Recording settings when arming the track.
* Monitor type and connection type/location.
Then we can go from there.

No, use your mouse to highlight just your track, then click on file and mix the track down to a wav file.

Like I said tracks recorded with no issues
It's deleting a track I had problems

* Mixer connections to instrument being recorded.
1/4'' out of synth to 1/4'' into mixer
* Sound device selected in the DAW.

Wave Rt or Asio tried both
Yamaha Mixer record
Labtop spkrs playback
* Recording settings when arming the track.
Track one: volume adjust properly,
stereo or mono tried both
Track 2: the same
* Monitor type and connection type/location.

Are you using track monitoring inside Mixcraft or just direct monitoring from the mixer?

Your synth going into the mixer is mono, correct?
If so, that channel coming out of the synth should be mono.
And the track in Mixcraft should be armed to record just one side, not stereo.
As previously stated, I dont know that mixers peculiarities, and so forth. But I am betting you are somehow recording the audio you are monitoring into the new track, based on your description. Therefore ending up with both on a track. This would explain hearing the original track on playback, even with the old track muted or removed.
If I am correct, the cause has to do with either the routing and arming of the recording, or the way you are routing and monitoring. One or the other may be routing the original track into your recording.
This is just my best guess based on the clues you have provided.
