I usually tune down the guitars/bass to Eb so if I'm playing a song in what is Bbm should I set up the new project to be in that key or does it make a difference? Or when/why would it make a difference?

It's best to set the project to the correct key in case you have to use Melodyne (which is key sensitive) for correction.
Also you can change individual tracks/clips by selecting them, opening the sound tab and then select either transpose or 'use project key'.

Working with Melodyne is what prompted the question. Also, as only the major keys are listed I assume you go with that? If I'm playing in Am then I pick C, if I'm playing in Dm I pick F, etc.?
